چکیده

We present herein an extension of an algebraic statistical method for inferring biochemical reaction networks from experimental data, proposed recently in [3]. This extension allows us to analyze reaction networks that are not necessarily full-dimensional, i.e., the dimension of their stoichiometric space is smaller than the number of species. Specifically, we propose to augment the original algebraic-statistical algorithm for network inference with a pre-processing step that identifies the subspace spanned by the correct reaction vectors, within the space spanned by the species. This dimension reduction step is based on principal component analysis of the input data and its relationship with various subspaces generated by sets of candidate reaction vectors. Simulated examples are provided to illustrate the main ideas involved in implementing this method, and to asses its performance.

Algebraic Statistical Model for Biochemical Network Inference

We describe a statistical method for predicting most likely reactions in a biochemical reaction network from the longitudinal data on species concentrations. Such data is relatively easily available in biochemical laboratories, for instance, via the popular RTPCR technology. Under the assumed kinetics of the law of mass action, we also propose the data-based procedures for (i) estimating the pr...

Prediction of user's trustworthiness in web-based social networks via text mining

In Social networks, users need a proper estimation of trust in others to be able to initialize reliable relationships. Some trust evaluation mechanisms have been offered, which use direct ratings to calculate or propagate trust values. However, in some web-based social networks where users only have binary relationships, there is no direct rating available. Therefore, a new method is required t...

Numerical modeling for nonlinear biochemical reaction networks

Nowadays, numerical models have great importance in every field of science, especially for solving the nonlinear differential equations, partial differential equations, biochemical reactions, etc. The total time evolution of the reactant concentrations in the basic enzyme-substrate reaction is simulated by the Runge-Kutta of order four (RK4) and by nonstandard finite difference (NSFD) method. A...

Dimension Reduction Techniques for Training Polynomial Networks

We propose two novel methods for reducing dimension in training polynomial networks. We consider the class of polynomial networks whose output is the weighted sum of a basis of monomials. Our first method for dimension reduction eliminates redundancy in the training process. Using an implicit matrix structure, we derive iterative methods that converge quickly. A second method for dimension redu...

The Application of fractal dimension and morphometric properties of drainage networks in the analysis of formation sensibility in arid areas (Case Study, Yazd-Ardakan Basin)

Introduction: Many natural phenomena have many variables that make it difficult to find relationships between them using common mathematical methods. This problem, along with the impossibility of measuring all elements of nature, has led to a major evolution in the way of understanding and explaining phenomena. In this way, one can use the fractal geometry with the theory that many natural phen...
